I can think of a few reasons he might say that. Maybe he didn't particularly want to continue that line of discussion, or maybe he isn't comfortable on the phone, so he just said whatever would close up the discussion without further explanation.
Maybe this would be a good time to explore your relationship with him, and find out his feelings yourself? Perhaps not by telling him you overheard him. But maybe you could talk to him about work and school. After that dialog gets opened up, you could tell him your concerns about having him think well of you.
