Perhaps it was through observations of behavioral effects.
Rats and mice are actually trained to recognize an injected compound by pressing a reward-bar. Once they are trained to recognize amphetamine consistently, they are then challenged with injections of Modafinil. If they mistake it for amphetamine and press the bar, this demonstrates a similarity between the two compounds. I guess the statistical rate of cross-response gives an indication as to how similar they are.
